Default Two matrices on one MCPU?

Hello,

My organ has a 32 note pedalboard and 16 toe studs. Given that some of the control terminals have limitations regarding what you can set them as, is it possible to simultaneously have two different matrices wired into a single MCPU? Pedals are 4x8 and toe studs would be 4x4.

I'm currently using CTs 0-7 as data lines and 8-11 as select lines, which covers the pedalboard matrix.

Yes.
Use CT's 12-15 for your 4 select lines, select Switch State Data Register 02h for your data lines on CT's 16,17,18 and 19 ( for example) and mask out CT's 20,21,22 and 23.
